Well if you read this article from the Infoplease encyclopedia, you will learn that Frederick II was tolerant in religious matters. So in terms of this comment, it means that it did not matter to him waht religion his people were, that is they could practice whatever relgion they chose. To say they can go to heaven "in [their] own fashion" meant that differnt relgions have different beliefs about heaven and he was tolerant of multiple religions in his country.
